Briefly reunited with Charlene, the team must fight off not only Apep, but also Anubis who has been released via a hole in the space/time continuum. To complicate matters, some of the military personnel working at the super collider facility have been turned into werewolves, but the team rises to the occasion and sends the two villains back through the collider. Additionally, we learn a rather important detail concerning Charlene and her connection to Jenkins and The Library.

Now that Prospero has been dispensed, the team moves on to other jobs. Concerned that even though the team appears to be ready, Eve worries that each could be stronger with more training. However, before intensive training can continue, the Librarians, including Flynn, are called to Boston to put down Apep, god of chaos who is trying to unleash pure evil into the world. In preparation for the season 3 premiere, Dave and Wayne examine the final three episodes of season two: 208 "The Librarians And the Point of Salvation," 209 "The Librarians And the Happily Ever Afters," and 210 "The Librarians And the Final Curtain." The Prospero and Moriarty story arc finally resolves itself, but we're left wondering what could have been with Eve and Moriarty.

The Librarians find themselves in the middle of a classic Faustian tale, as Eve reunites with a former military buddy who's now running for office after returning to his hometown. In addition to Eve employing a rather ingenious plan to circumvent the devil's compact, we also learn that there's more to her job than even she thought. Co-stars John de Lancie and Michael Trucco highlight the additional cast.

Set against a backdrop whereby Moriarty continues his quest to accumulate magical artifacts for Prospero, Flynn Carsen and the Librarians recognize that they must work smarter in the spirit of cooperation if they are to succeed in keeping the world's magic from running wild. And finally, the mystery of the Library's disconnection is solved, and things begin returning to normal.

It's back to school for the team as they travel to Wexler College to investigate what at first appears to be a simple missing mascot case. However, there's much more to this college than meets the eye, but it's Cassandra's chance meeting with a kindred spirit that highlights the episode.

Stone, Jones, and Cassandra follow a Clippings Book lead to Oklahoma and a family reunion of sorts as Jacob must face some personal demons en route to putting a shapeshifter back in confinement. Dave and Wayne also discuss the first episode of HBOs much anticipated series Westworld and give it high marks in all areas.

While Jenkins and Eve coordinate from The Library, Flynn and the young Librarians battle Prospero and Moriarty who lead a siege to get to the Heart of the Library and the Tree of Knowledge. Enlisting the aid of additional Fictionals including the Queen of Hearts and Frankenstein's monster, the two are rebuffed before they attain their prize, remain at large by episode's end.

The season two premiere finds the introduction of Fictionals as William Shakespeare's Prospero sets out to reclaim the magical powers his author so cruelly stole from him. Enlisting the aid of Sherlock Holmes nemesis, Professor James Moriarty, Prospero's plan gets the attention of the entire team as Flynn and Eve return from their adventures to find the team splintered, each having gone his/her own way.
